After taking a look at After Mail's site, I figured out why I wasn't looking at them. They do not support Domino Mail servers so they weren't on my radar screen.
That said, I would be interested in hearing how Exchange shops that have implemented 3rd party encryption tokens are incorporating those messages into their archiving solution. I had a meeting with a major archiving player yesterday and they didn't seem to have an answer nor did they seem to concerned about it. Either email encryption is not being used very much or the archiving vendors and their clients are ignorant to what could be a nightmare issue.

Best of Breed Notes solution is not far away. We do Exchange, GroupWise and are well into a redevelopment of our Notes Connector.
On encryption, what we are hearing from compliance officers is that the email pipeline should encrypted rather than the store. Sarbanes Oxley legislation requires the ability to audit messages.
We think that the store should be encrypted but that keys are allowed for the compliance reviewer role.
